•Evaluation of best management practices (BMPs) for major crop types on the catchment scale.•Strongest decrease of pollutants by combined BMP (split fertilization and cover crop).•The combination of BMP is recommended for all of the considered crops.•Application of BMP will support crop yields and improve soil and water resources.
