A green ionic liquid-based ultrasound-assisted extraction (ILUAE) method was developed to extract caffeoylquinic acids (CQAs) from Flos Lonicerae Japonicae .

Aqueous two-phase system (ATPS) was employed to enrich the trace CQAs.

Two trace CQAs were significantly enriched by ATPS.
