Zooplankton morphological taxonomy was compared to next generation sequencing data. Molecular data corroborated morphological assessment in some, but not all, cases. NGS data gave finer taxonomic resolution where morphological data were limited. Morphological and NGS data sets were similar regarding alpha diversity indices. Merits and biases of both approaches are discussed.
