Holliday junctions cause RNAPII transcription arrest in HeLa cell nuclear extracts. Double Holliday junctions have stronger RNAPII blockage than single junctions. Holliday junctions do not produce detectable blockage for purified T7 RNAP. We discuss propose topological constraints as the mechanism for transcription blockage. Holliday junctions are implicated as novel structures to block transcription.
