•: A novel microarray approach for quantitative GMO screening was developed.
•: All 12 GMOs tested could be identified, with 10/12 detected at ⩽1% concentration.
•: Positive signals were proportional to GMO concentration, allowing quantification.
•: From 1830 probes, an minimum set of 33 was able to distinguish all GMOs tested.
•: Event-specific variations in GM element sequence and copy number were also detected.
